For one, does anyone know if Madden 13 will be in 3D at all?
I don't know this one. Sorry.
Also this question is for connected careers as a head coach. Is it beneficial at all to keep that veteran QB as a back-up to help mentor the young QB starter? Like would it help my starter more by having a veteran show him the ropes, or could I just get rid of the old guy and start grooming in another young QB?
From a training or XP perspective, I don't think you gain or lose anything by having a rookie or vet backup- but it's nice to have the go-to alternative in the event your starter suffers an injury.
The legend or legends that come with the game, like Barry Sanders or Lawrence Taylor, will I be able to have them in my franchise on their respective teams so I can trade for them?
Legend players are only available for use as a Player in Connected Careers (a.k.a Superstar Mode style), so no you can't be a Coach of the Lions with Barry Sanders at HB, etc.
Are there any other legends that will be in the game or that I can download or buy or earn that I can add to my franchise?

So I can't edit a player or team at all and use them in my franchise right?
Only EA SPORTS issued rosters will be available to take into Connected Careers.
And the only way I can play with my brother on the same franchise with our own teams is to have two consoles and two games right?
That would appear to be the easiest way, but I have heard rumblings of a potential workaround. I don't know exactly what it entails though, I'll keep looking and hopefully be able to provide a better answer. I know that a built-in Co-Op CCM on the same console is not present this year.
Ratings are team and scheme specific, is this correct? Is there any way to view ratings for other teams while inside the franchise? is there any way to check what a players overall would be on your team?
You will always see the player's rating for what he would be in your scheme. If I trade you a 75 OVR CB, but he's an 82 for you, you'll see the 82.

Correct, it is gone.
So I could take a UDFA who's a crappy QB who's tall with a laser arm and make him fast and better over a long period of time?
UDFA in the sense of Madden NFL 12 (randomly generated players) are gone. All UDFA will actually be players who weren't drafted in your specific class. While it would take some time (especially since Speed costs a lot of XP), you could theoretically take a 40 OVR and build him up to a 90 over the course of multiple seasons.
Can players grow taller or add weight in any way?
Other than the possibility of a draft prospect adding weight as a storyline for CCM (which I'm not even sure is in, just hypothetically), no.
We get to choose how to progress players right? how is this done? are there any rating caps? like if I wanted to eventually get my WR to have a 99 Pass Block rating? And how are these progression points earned? production and accolades? playing time? or is it just an automatic amount, and are the amounts the same for each player, or is it different by position or depth chart rank?
Progression is in your hands now, as your players will earn XP in their time on the field, in practice as well as meeting goals. Starters will earn most of it on the field, whereas depth and positions with less statistic-based goals like OL will earn their XP through team practices. Each player has a specific XP bank, so you can't take LeSean McCoy's XP and use it to boost Michael Vick, you know?
Any way to change positions at any point and have it used in my franchise?
No.
And there is no way to import players from NCAA, or to download a draft class, correct?
Correct.
Can any of the above things be possibly patched or downloaded or bought so any of these things can be included in Madden 13?
Not sure, but personally I'd prefer if it wasn't put in until it is completely ready to be in- Would hate to see something thrown in only to possibly have it break something else.
